David Wright's youngsters had it all to do in the second half after trailing 2-0 at the interval thanks to strikes from Stephen Walker and Tyrone O'Neill.
For most of the game it looked as though Boro had done enough to earn a comfortable victory - but three City goals in the final moments of the match stunned their hosts.
Substitute Brandon Oddy laid on two assists, first for Kieran Higgs to pull a goal back on 89 minutes and then for striker Alan Fleming to draw the Canaries level in stoppage time.
Not content with just a point, City went in search of the winner and after a penalty kick was awarded, Devonte Aransibia stepped up to convert from 12 yards, securing an unlikely maximum haul.
The win was Wright's team's fourth victory in five, with their next Under-18s Premier League assignment coming away to Tottenham Hotspur on Saturday, April 8.
