The visitors went in front midway through the first half when Louis McIntosh showed great composure to seize on a defensive error before slotting past the goalkeeper.
However, shortly before the interval Newcastle's Dan Ward fired into the net from inside the box following a throw-in to bring the home side level.
Newcastle continued where they had left off following the restart, taking the lead within 30 seconds of the second period getting underway through Sean Longstaff.
Ten minutes later, Lewis Suddick extended their advantage by rounding off some intelligent movement with an excellent strike from just inside the penalty-area.
Despite the set-back, Jerry Gill's youngsters displayed character to then restrict an experienced Newcastle outfit who had hit six past Arsenal in their last home outing.
The result saw City end their season in 7th place in Group Three of the Barclays Under Under-18s Premier League, with six Under-16s, two Under-15s and one Under-14 representative featuring in their final game.
