Goalkeeper Declan Rudd, representing Charlton, got the better of United left-back Harry Toffolo as a last minute penalty gave the Addicks a 2-1 win at The Valley.
Johnnie Jackson's first half volley put the home side in front, before Kevin van Veen levelled for Scunthorpe 15 minutes from time.
With the game looking set for a draw, Charlton were awarded an injury-time spot-kick which Tony Watt converted to secure a late victory for his team.
Both City players completed the full 90 minutes, with the result further damaging Scunthorpe's automatic promotion hopes while lifting Charlton up to 14th.
